Raised scales

Hi,
I have been treating my koi for the best part of 6 months now. A failing pump subsequent ammonia spike followed up by attack after attack of parasites leaving all of my fish with one wound or another. I finally karted a couple of fish up to the vets and he gave me some Baytril which along with lots of sedation and sealing up with Duncan's products has left most of the fish healing up nicely. Except that is for one - my prize Yamabuki ogon she had a large wound behind her eye and fin rot on the right pec that got down to the body of the fish. Both of these wounds have been healing but she has for the last couple of weeks has an area of raised scales on the left hand side from her dorsal to her pec, about the width of her dorsal fin. My vet's fish specialist is on holiday until tuesday and I have notice that she has started to sit on the bottom today. Fearing that she is deteriorating does anyone have any advice?
I have also just overcome another ammonia spike after all the FMG has destroyed my filter ( EA pond bomb and half water change seemed to work a treat)
My pond is heated to 19 c and I have this week salted at 1/2 oz per gallon.
Any help would be much appreciated

UPDATE
I have just returned from the local koi dealer after getting the fish scraped. I can't believe it but the costia is still there. I have done 4 separate treatments for these parasites all FMG 3 back to back 7 days apart and the last one was a triple treatment 7 days apart. I just can't shift them.
So it's water / salt out refil and more FMG. Does anyone have a more effective treatment?
I'm also in two minds about injecting the this fish with more Baytril - but I have been told that if it's more than 4 weeks old it's no good. Since I. Have had it for at least 3 weeks I'm not sure what to do?
Duncan if you are reading this then what would you advise? I took a couple of pics when I lifted the fish out this morning. I can PM them to you if you would take a look

So after all the failed FMG treatments I was reading big mel's thread and saw that he had some success with Colombo Alporex. I also saw in this thread that Duncan had his own spin on this formula so I got hold of some of this " wonder juice" soon to be available as CCI. I am happy to report that after 4 treatments every other day the Costia have gone. I thought I was never going to beat these little blighters but this stuff really seems to work. I have the Ogon in quarantine now to try to heal the area where the raised scales was - there seems to be a fair bit of damage done here and I have had to remove quite a few dead scaled. Fingers crossed she will pull through.
